Calculate Alignment Score
Calculates the sum-of-pairs score for the alignment. It uses an affine gap penalty, meaning that there can be one penalty for starting a gap and another penalty for adding additional gap characters to it. A series of dialog boxes will appear to prompt you to specify the gap penalty parameters and to choose a substitution matrix from the available options. After the calculation is finished, another dialog box will appear with the result.
